He is the son of Mireya Rivera and Elpidio Encarnación. He is the third of three sons, including Richard and Julio, and four children, including younger sister, Evelin. Encarnación also had twelve half-siblings via his father. Encarnación split time as a high school student between his native country and Puerto Rico after his father took a job coaching at a Puerto Rican college. His Puerto Rican residence made him eligible for the Major League Baseball draft.
He was chosen in the ninth round of Major League Baseball draft in 2000 by Texas Rangers and was later traded to Cincinnati Reds as part of the exchange deal for Rob Bell. Encarnacion made his MLB debut in the summer of 2005 and had stats of .232 batting averages, 9 home runs and collected 31 RBIs in his debut match. After a couple of seasons with Reds, he was traded to Tronto Blue Jays in exchange for Scott Rolen on 31 July 2009.
